i was looking at the rear skid of my 04 440 xr today and noticed that there is a bolt missing on each side? what does this bolt do and is it bad that it isnt there?

Take another look at it, and look below the running boards. It should be bolted in there.

is that correct? ive seen a picture of another 04 xr with something bolted thru that hole? is it just a different setup for suspension?

Yes it can be done that way. They are called drop brackets and are used to give your sled more ride height.
