polaris cdi problems

I have a 1992 Indy 650 rxl that I blew a motor in I just bought a 96 indy 600 ultra light motor that I want to replace it with the problem I am having is my cdi on my sled has two clips that go to the motor one with a blk,wht,wht w red strip the other clip has a green,red,red w blk strip. Coming off my new motor the blk with two white wires are the same but the other clip is missing the green do I just leave that wire disconnected or do I have to get the cdi for the 600 pls any help would be great due to the fact that I a rether a newby with sleds and dont know much about them. THNKS
